Yes I do use mods, but the only one I can think of that might affect horses is Amazing Follower Tweaks. It sometimes stops temporarily when I mount the horse, but it's not a given. When I dismounted, even my follower started attacking Frost! Without turning hostile to me, the patrol AND the prisoner ran up and started attacking Frost AND my follower's horse.
I gallopped by him and encountered an Imperial patrol with a Stormcloak prisoner. Just now I was riding by a farm outside Riften and a Riften guard started shooting arrows at Frost. Also included are Powers for your character which can be used to. However, at random times, friendly NPCs (including followers!) will start attacking the horses without becoming hostile to me. - Spawning in 20 Guards and 40 Bears and watching them fight.
My current horse is Frost, and I'd also given a vanilla horse to my follower Inigo.
This is an intermittent but increasingly annoying problem.
